If you are having issues removing the assemblies - due to a reference - you will need to remove other assemblies one at a time until they let go of the microtrends assembly. support@ninjatrader.com will have to assist as this is not a problem caused by MicroTrends software so i am unable to help other than saying remove each assemblies - until you are able to remove the mictotrends assembly. You could simply remove the microtrends dlls from the file system:
[11:32:29] MicroTrends: e.g C:\Documents and Settings\[you]\My Documents\NinjaTrader 6.5\bin\Custom
[11:32:39] MicroTrends: delete all microtrends files
